With no 3rd party testing available it's hard to say which one makes the best power and where for the 350. I can tell you that all of those companies make a quaility product and you'll see gains out of each one.

I run a yoshurmira exhaust and no complaints yet. Its a great exhaust, quiet and built right and makes great power. What ever you do don't buy a Yamaha GYTR exhaust there junk! Trust me.

You should probably ask your self, "What kind of gains am I looking for? Low-to-mid, or Mid-to-top?"
I've never heard of an after market exhaust that hurt performance in ANY area. But they do make the MOST impact in certain areas. Some systems impact the low-to-mid range...that is... 1st gear, 2nd gear, and 3rd gear. Some systems impact the mid-to-top range...that is... 3rd gear, 4th gear, and top gear.
In the dunes, tight trail navigation, and the short-technical track, low-to-mid systems do wonders because of their impact on ACCELERATION. For baja, long track, or wide-open high speed, you'll want a mid-to-high system.
There is typically NO loss in ANY area when you go to an after market exhaust.
You can also get different jet kits to modify the carb to enhance performance too. So... ask yourself what do you want and start reading into those systems.
Easy as 1 2 3.

Well the RS-3 and the FMF say gains are throughout the entire power curve.

Guinesss is right, but theres not a lot of pipe shoot outs for the Rap350, and rarely will you get that kind of information out fo a manufacturer or off their website. Your best bet would be to hit up a machine specific forum and see what they can tell you. More than likely all the pipes are going to be very similar in peak power and range, most will really open the machine up in the mid to high RPM range with usually small to no gains found on the bottom end. That is not the gospel, but generally true for most machines and pipes. My suggestion, find one with an appearance that suits you and you can find at an affordable price.

yoshi's are great exhaust system but they are also some of the most expensive..
some others you should look into
are LRD pro4 they are a low to mid pipe they have a pro4r that is mid to top
HMF make a nice low to mid pipe slip on and comes with the jets
curtis sparks are good but really loud
but thats just my .02 and dont buy from the MFG. look online you can get it way cheaper

Nice. That's what I went for. Did lots of reading too.
The White Brother E-Series pipe is what I got. But I also installed a Mooseworks Stage 2 power-up jet kit for the carb, and a K&N air filter all at once. So I can't judge the WB pipe alone. But the combo of the 3 was incredible! I didn't even recognize the performance..not even close to stock. The 3 compliment each other quite nicely.
The downside of the E-Series is that the silencer needs re-packing quite often, and the aluminum outer pipe wears out kinda quick. Be really careful when you're pulling the rivets. Don't carve-out the holes. And don't let the packing wear-out. The tube will overheat and the rivet holes will stretch out.
